I have a 400mm probe and a 100mm probe that I want to do an auto calibration for each inside a program. The 400mm uses 0:0, 90:-180, 90:-90 & 90:90 wrist angles. When I auto calibrate the 400mm it starts with 0:0 and ends with 90:90, then it is suppose to go to the tool changer rotate to 0:0 and pick up the next tool,y a 100mm long. Is there any suggestions as to why it rotates down to 0:0 at that point and not at the tool changer? Any suggestions as what to do? Can the probe set up be changed for each individual calibration or will it change it for every tool that I have? Is my only recourse may be to have a 400mm high calibration sphere made? I really don't want that high of a cal. tool made, I would think it would take away from the tool calibrations accuracy

Program Question
Whenever you ask a question about a program's behavior, you should always try to post some or all of the program so we can see it.
I wonder if this is happening because the starting angle in your program is A0B0. After the calibration cycle for the 1st probe, it "reverts" back to the main program and sees that the angle it should be using is 0/0, so it turns to that before it continues in the program. At the top of your program, change the very first angle (I assume you only have one before the calibration starts) from A0B0 to the A90B90 that you expect it to end with.
See if that helps. If not, post some of the program here. . .
