Cone in Ver 4.1?

Is anyone having issues with the Auto Cone in Version 4.1. I am battling with a part that has a cone measurement in it. The problem is that the cone measures great offline (as it should) but when the program is run in the real world it is off by 1/2 the ball diameter. (.02) are there any know issues with this in 4.1 or has anyone else had a problem with this?

I'll keep looking into what could be wrong here. Possibly a probe file issue? I just calibrated the probes this morning. I just didn't want to be chasing a known problem
